Alternate Versions
- In What If? Secret Invasion v1 #1 (2009), an alternate version of the Secret Invasion appeared in the What If? reality that was designated as Earth-10021 in the Multiverse. The heroes failed to defeat the Skrulls, and now co-existed with their conquerors. On the one year anniversary of the Skrulls' victory, celebrations are held to celebrate the cohabitation of the two species. The Skrulls give humans the option of changing their genetic destiny in a process known as 'conversion'. Those who undergo the conversion gain the shapeshifting abilities of the Skrulls. Opposing the Skrulls is the Avengers Alliance for Freedom, which the Skrulls and their supporters see as a terrorist organization. At that time the only nation which resisted inter-species cohabitation was Wakanda. A conversion temple was destroyed in an act of terrorism in Switzerland which killed nearly a 100. The suicide bomber was an Avenger, Marvel Boy who in claimed his action in the name of Wakanda. The Skrulls accused the Avengers of terrorism and Wakanda of supporting terrorism. In a pirate broadcast the Avengers Alliance for Freedom denied responsibility and accused the Skrulls of lying. The Skrulls had eliminated war, poverty, famine, and pestilence. Crime had decreased across the world, with those who had gone conversion having committed no crimes. Queen Veranke could not understand why some humans still resisted and opposed what the Earth had gained from Skrull rule. Her consort Norman Osborn who underwent the conversion explained to her human nature and their experience with those who promised an utopia. Super-Skrulls using Sentinel tech wiped out the X-Men in an attempt to destroy the Skrull-laced Legacy Virus which they had used to force the Skrulls' retreat from San Francisco, earlier during the invasion. Only Wolverine survived and made it to Wakanda with a sample of the virus. The Avengers were planning to modify the virus to reverse conversion and eliminate the Skrulls' shapeshifting abilities. Queen Veranke went to the United Nations, accusing Wakanda of terrorism and demanding the surrender of Wakanda and the abdication of its rulers within 48 hours, or they would face a full-scale invasion. Within a few hours of the deadline, the Avengers managed to rewrite the DNA of the virus using nanites. The Skrulls found the Avengers' location and they were attacked by a combined force of Super Skrulls and former human super heroes. Thor dispersed the vaccine throughout the world. Nearly instantaneously the effects appeared, as billions died. The Avengers were horrified by what happened, only to discover that the man wearing Iron Man's suit was actually Norman Osborn. Who upon finding out about their plan, changed the vaccine into a lethal virus. The only human who had undergone conversion and was inoculated against by the vaccine was Osborn himself. In anger Captain America killed Osborn, after which the Avengers surrendered to UN forces

Television
- In The Avengers: Earth's Mightiest Heroes, the Secret Invasion appeared as an overarching plotline in the setting of the animated television series that manifested fully by the season 2 episode "Secret Invasion". It was an outgrowth of the Kree-Skrull War where after losing their homeworld the Skrulls looked to find an alternative. Skrull agents were sent to replace their targets and infiltrate human organizations posing as them, waiting for the right moment to strike also attack such as Madame Viper. As the Skrulls had infiltrated every group, including the Avengers, Nick Fury has discovered the invasion and left S.H.I.E.L.D. to form a team called the Secret Warriors on their mission to look out any Skrull agent posing as any hero or villain by any means necessary. After taking out Nick Fury and Iron Man, Veranke had ordered the Skrull fleet and it's agents to commence the invasion now. Almost immediately, the Skrulls had begun their attacks on their targets, severely damaging Earth's planetary defenses and neutralizing potential resistance. After the Super-Skrulls had taken out the Avengers, the Captain America Skrull had made his announcement to the world to surrender to the Skrulls, but was interrupted by the arrival of the real Captain America, Thor, Iron Man, and the other heroes; also the villains. Then an all-out battle had broken out, when the heroes have gained the upper hand, Veranke had ordered the Skrull Lyle Getz to activate the fail-safe: Sonic-disrupting satellites in order to teach the humans a lesson by making them lose their hearing. But the satellites were destroyed by Thor. All of the Skrulls were defeated one-by-one. After the Secret Invasion ended, various military bases, including the Helicarrier and Damocles was destroyed or damaged, the trusts and friendships between heroes and the people were shattered, etc. Despite that, Iron Man have given his Skrull detection gear to Sydren, which he used it to mass-produce them for S.H.I.E.L.D. and S.W.O.R.D. to hunt down every last Skrull left on Earth and lock them up in Prison 42 for their actions.
- In Secret Invasion, the Secret Invasion was depicted in the setting of the 2023 live-action television series set in the Marvel Cinematic Universe. The conflict began with Nick Fury returning to Earth from his long absence in orbit to confront a splinter group of Skrulls led by Gravik, a radical who broke from Talos’s leadership and orchestrated a plan to overthrow humanity by infiltrating governments, militaries, and global agencies. Gravik’s faction, disillusioned by decades of unfulfilled promises from Fury to find them a permanent home, took increasingly militant measures, carrying out terrorist bombings and assassinations designed to destabilize Earth’s power structures and spark wars between nations. Gravik’s forces, using advanced technology, created Super-Skrulls, engineered with DNA harvested from Earth’s heroes and creatures such as Extremis soldiers, Groot, Cull Obsidian, and Frost Beasts, giving them a terrifying arsenal of enhanced abilities. Fury’s return drew him back into a fractured partnership with Talos, who sought to prevent the Skrull movement from escalating into all-out war while also struggling with his daughter G’iah’s divided loyalties, as she worked undercover within Gravik’s ranks. The human political landscape was compromised at the highest levels, with Skrull infiltrators replacing figures like James Rhodes and other world leaders, effectively granting Gravik’s movement influence over global defense and intelligence decisions. As Fury maneuvered through layers of deception, he exposed the breadth of Skrull infiltration while wrestling with the cost of his broken promises and the personal betrayals that fueled Gravik’s rebellion. The climax unfolded when G’iah, having survived Gravik’s attempts to eliminate her, underwent the full Super-Skrull procedure herself, gaining the combined powers of numerous enhanced individuals. In a decisive confrontation, she fought and killed Gravik, ending his insurgency but leaving behind the fractured reality of thousands of Skrulls still hidden across Earth. Fury ultimately returned to space with Priscilla/Varra, his Skrull wife, to negotiate a future with the Kree, while Earth was left shaken by the revelation that its leaders had been replaced for years, forcing both humans and Skrulls to reckon with the scars of mistrust and displacement.
